You keep track of this by making folders on your hard drive to match your domain names or subdomains. This way each index file is saved in the proper place and wont get over written. When you publish, make sure to change the path to publish to accordingly.

Hi, you might have 1 sub domain as public_html/1stsubdomain/ & another as public_html/4thsubdomain/
Make sure that you publish to the correct one with the correct page to save overwriting, as many pages in each domain area might have the same name.
IE: if you have 4 sub domains you will have 4 different index pages.
