About LinkBacksIthink I've just about worked out how to set up a second website - I buy a domain and then add a folder through Control Panel, and publish to that folder. Right?
My query is - de Search Engines "know" that the two sites are hosted together, and does this fact affect the search results in a negative way?

No....each domain, each website is ranked individually according to the methodology currently in use.
Regular caches are made to also rate and catalog the dynamics like updates and additions, to better aid in producing relevant results for their client's Search querries.. VodaWebs....Luxury Group

Just a further question on this, if I have a number of domains all hosted by BV, would it be reasonable to link each of them reciprocally, or would the SE's view this as some sort of skullduggery?
