This is the correct method of dividing up your sites.

Nothing at all. They will work as normally, with the advantage that if in the future you need to embedd php code in the pages, they will already be php so you will not need to change the links in your menus.

You can separate your site in as many folders as you like. I.E. i have public_html, then i have folder eng and it for english and italian, and inside each one of them i have yet more folders: designs, news, etc.

However, do NOT exagerate with the structure depth (usually a 1 - 2 level structure is enough) as you will have difficulties remembering what to type in your menus.
