Where did they Go

I purchased and add-on domain yesterday morning and figured at how to publish on it that night. My sight was up and running all 5 pages I had published were working fine then I woke the morning and there were not there only the directory page when you first visit your site with no publications.
I viewed my FTP they were still there but not on my file manager.
So I decided to publish them again this morning the same way and they tell me that each of one was succesfull but nothing changes on my site at all.

Whats happening.

I found they have moved and I dont understand why I first published them there were on my new domain www.ebook-engine.com but now they have moved altogether to my original domain www.witguides.com that is a different site as www.witguidescom/ebook-engine/index.html

What has gone wrong and how can I correct his, I had it right but it shifted on its own why would this happen?
